The hosts took the lead after 8 minutes in bizarre circumstances. Mason Duffy shot from long range and the ball squirmed under the grasp of Dave Parton.
Chasetown equalised on the half hour. Within a minute of coming on as substitute, George Cater fired goalwards and goalkeeper Matt Holmes seemed to leave the effort to go wide but the ball struck the inside of the post and over the line.
The Scholars turned the game on its head and took the lead with a long range effort from leading goal scorer Jack Langston that looped over Holmes.
Chasetown were reduced to ten men in the 71st minute with James Askey receiving a card for kicking the ball away.
The hosts were then reduced to ten men themselves for an overly aggressive challenge by Moussa Samassa.
Chasetown had further chances to add to the goals but deserved the points.
